  • Modeling and biology - the story of a successful collaboration - Inria
    number of species this phyllotaxis displays a spiral form That is the lateral organs are distributed in a spiral around an axis with an angle of about 137 between each of them Christophe Godin It s called the golden angle This angle is related to the famous golden ratio used for centuries in architecture and painting It was considered to create ideal proportions among the various parts of a building or body Strangely enough it s also present at the heart of plants T V Not only that but this angle was considered relatively unchanging in the large majority of spiral phyllotaxis plants But when working on a mutant plant a plant in which one gene is changed as opposed to an unmutated wild plant my thesis candidate Fabrice Besnard noted major deviations from the 137 5 angle Some of these deviations returned regularly creating a noticeable pattern in the angle sequence on the mutant plant s stem Quite soon he realized that this motif could very easily be explained by a permutation of two organs along the stem to the area where the pattern appeared However a very large number of much more complex disruptions also appeared in the mutant plant It was noticed that they also appeared among the wild plant although much more seldom These disruptions were so incomprehensible that they made you think of a sort of noise Yet they had these recognizable patterns in the midst of it We therefore imagined that this could actually be permutations that were more complex implying more organs Fabrice began verifying this hypothesis manually But with 2 000 to 3 000 angles per phenotype it quickly became clear that this was a real brainteaser We had to set up a precise analytical approach Knowing the Virtual Plants team s mathematical and statistical approaches we went down to Montpellier to meet with Christophe s team to see if they could help us solve the problem CG The question was truly complicated At first glance the signal corresponding to these angle sequences seemed to have almost no logic A kind of noise we d say At that moment we evaluated the possibility of mathematically formalizing the problem and building algorithms allowing us to decide with certainty whether or not these were hidden permutations With my thesis candidate Yassin Réfahi as well as Etienne Farcot and Yann Guédon researchers on our team we started to analyse the problem from a mathematical angle An initial theoretical analysis of the languages of the permutations that is of the patterns or words that could create permutations of the organisms showed us rather unexpectedly that quite complex patterns could emerge from the linking of several permutations on a single stem even if each one involved very few organs The algorithms confirmed our hypothesis 95 Teva Vernoux These initial results were encouraging because they provided a plausible lead for interpreting what was going on in the mutant plant s stems permutations of a limited number of organs but rather frequent in the mutant but less frequent in the wild plant Christophe Godin But we still had to show this with real data To do this we developed techniques that allowed us to tackle the problem from two complementary directions 1 by establishing the a priori hypothesis that there were permutations in the data and by quantifying the plausibility of this hypothesis and 2 by extracting the most frequent patterns in the data statistically without an a priori hypothesis and by verifying a posteriori that all the patterns extracted that way corresponded well to the permutation languages Work of the team Virtual Plants Inria Photo C Lebedinsky T V The algorithms built in this way allowed us to validate the hypothesis on the permutations with great confidence We could explain more than 95 of the deviations from the 137 5 angle by permutations in 2 or 3 organs C G It wasn t so much the size of the permutations that made the problem thorny but the frequency and complexity of their sequence T V During this work certainty gradually grew that we were dealing with permutations and that gave us clues to explore for knowing where to look in the biological analysis C G The question became How could mutation of this one gene create such a cascade of permutations T V We had to return to the meristem level and understand what was happening in this tissue that was mainly responsible for setting up the architecture of the aerial portion Essentially it is the spatio temporal pattern for initiating new flowers in the meristem that will determine their relative position and is the first determinant of the ultimate position of the inflorescence on the stem Until now few studies have dealt with phyllotaxis disruptions CG The study of phyllotaxis has a long rich history It has built the functional model that is commonly accepted today This standard model says that in the meristem each organ forbids other organs from being created in its immediate vicinity This puts forward what is called an inhibitor field It can be shown that this simple hypothesis on inhibitor fields can be used to arrive at all known types of phyllotaxis in the plant world T V However until now few studies have dealt with phyllotaxis disruptions and their compatibility with the standard model This is probably because the idea of symmetry associated with these spiral patterns was so strong that imperfections were usually seen as just ordinary trivial biological noise C G But confronted with the remarkable disruptions we have just discovered we had to go further If the permutations of the organs observed on the inflorescence indicate permutations in the order of initiation of the organs in the meristem shouldn t that completely destabilize the system of inhibition fields as regularly as clockwork T V In our case having precise hypotheses to test allowed us to develop a suitable experimental protocol using recent technological developments such as imaging of
